I'm assuming these are right as a lot of stallions don't have fees listed yet but they both do.

i know Vela Azul's record overall isn't the best, but half a million seems pretty low for a Japan Cup winner. does he have some funky conformation?

A Japan Cup victory itself can't guarantee an expensive fee at stud.
2009 Japan Cup winner Screen Hero(JPN)(Grass Wonder), who became a very successful stallion later, had to start from JPY300,000 in his first season at stud because of his modest race record.

2022 Japan Cup was Vela Azul's only G1 victory and he never hit the board after that.
And he didn't win any race going less than 2400m on the turf in his career and, even in Japan, the speed is much more appreciated by the breeders than the stamina.
(By the same token, European stayers wouldn't enjoy great fees at stud in Japan, even if their race records in Europe had been excellent.)

JPY500,000 still looks a little bit bargain to me, but not so much.
I just thought that JPY1,000,000 would be a fair price to him.

I am actually a bit heartbroken, Pharoah is one of my favorites and imo he has a lot to offer to the breed (soundness, conformation, temperament) but he’s been tanking hard. With Justify being such a success I worry Pharoah will be forgotten. As any other stallion flopped this hard?

Maybe I’m being dramatic but been sort of down as of late

Why is American Pharoah being considered a flop? He finished in the top 10 (#6) on the NA sire list with 11 SWs and 6 GSWs. His yearling average was $208,498. Has he sired a superstar yet? No. But he has sired some nice runners. AP's never had an insanely hot run like Justify has had over the last few months, but I would argue he's not a failure.
